Not all Journal Entries may appear in your journal; which entries appear and which entries do not depends on the manner in which the quest is done. Stages are not always in order of progress.

Activate the stone with the paper and charcoal in your inventory. Once the roll of paper and charcoal is in your inventory, head back to the stone and click on it to start copying the writing.
